Computational analysis of human telomerase protein and the effects of TCAB1 mutations on complexation

Lineer DNA moleküllerinde, kromozom uçlarının zarar görmesini önleyen tekrarlayan dizilimlere telomer adı verilir. Her hücre bölünmesiyle azalan bu telomer dizilimlerini uzatan ribonükleoprotein, telomeraz olarak adlandırılır. Telomeraz, genetik bilginin nesiller boyu bozulmadan aktarılmasını kolaylaştırır. Somatik hücrelerde bu enzimin aktivitesi ya sıkı mekanizmalarla kontrol edilir ya da baskılanır. Telomeraz enziminin yetersiz veya aşırı işlev görmesi ciddi hastalıklara yol açabilir. Bu hastalıklardan biri olan ve enzim aktivitesinin azalması sonucu ortaya çıkan Displastik Congenita, tırnak yapısından akciğer sağlığına kadar çeşitli sağlık yönlerini önemli ölçüde etkiler. Yakın zamana kadar, bu hastalığa neden olan mutasyonların hesaplamalı analizleri, telomeraz yapısının bulunmaması nedeniyle gerçekleştirilememiştir. 2021'de telomeraz yapısının elde edilmesinin ardından, bu tez kapsamında bu boşluk ele alınmıştır. Bu çalışmalarda, telomeraz enziminin H/ACA lobunun vahşi tip ve G435R TCAB1, R398W TCAB1, H376Y TCAB1, F164L TCAB1, H376Y/G435R TCAB1 ve F164L/R398W mutant yapılarının simülasyonları yapılmıştır. TCAB1 proteini ve H/ACA RNP lobu, 7bgb PDB ID'li yapı kullanılarak elde edilmiştir. Elde edilen mutant RNP kompleksleri, GROMACS 2021.6 kullanılarak 300 °K sıcaklıkta ve fizyolojik pH altında moleküler dinamik simülasyonlarına tabi tutulmuş ve sonuç verileri analiz edilmiştir. Buna göre, TCAB1 proteinindeki mutasyonların yapısal stabiliteyi etkilediği ve çevresindeki proteinlerle etkileşimini değiştirdiği belirlenmiştir. Sonuç olarak, doğal olarak meydana gelen F164L/R398W ve H376Y/G435R çift mutasyonlarının TCAB1 proteininin çevresiyle olan etkileşimlerini önemli ölçüde etkilediği tespit edilmiştir. Ayrıca, bu mutasyonların her iki durumda da RNA molekülü ile olan etkileşimi bozduğu bulunmuştur.
In linear DNA molecules, repetitive sequences that protect the ends of chromosomes from damage are called telomeres. The ribonucleoprotein that extends these telomere sequences, which decrease with each cell division, is named telomerase. Telomerase facilitates the transmission of genetic information across generations without degradation. In somatic cells, the activity of this enzyme is either tightly controlled through stringent mechanisms or suppressed. Insufficient or excessive functioning of the telomerase enzyme can lead to serious diseases. One such disease, Dyskeratosis Congenita, which arises from underactivity, significantly affects various aspects of health, from nail structure to lung health. Until recently, computational analyses of the mutations causing this disease could not be performed due to the absence of the telomerase structure. Following the acquisition of the telomerase structure in 2021, studies in this thesis have been conducted to address this gap. Within these studies, simulations of the wild-type and G435R TCAB1, R398W TCAB1, H376Y TCAB1, F164L TCAB1, H376Y/G435R TCAB1 and F164L/R398W mutant structures of the telomerase enzyme's H/ACA lobe have been performed. The TCAB1 protein and the H/ACA RNP lobe were obtained using the structure with PDB ID 7bgb. Subsequently, the mutant RNP complexes derived from these structures were subjected to molecular dynamics simulations at 300 °K and physiological pH using GROMACS 2021.6, and the resulting data were analyzed. Accordingly, it has been determined that the mutations in the TCAB1 protein affect the stability of the structure and influence its interaction with surrounding proteins. Consequently, it has been determined that the naturally occurring double mutations F164L/R398W and H376Y/G435R significantly impact the interactions of the TCAB1 protein with its surrounding environment. Moreover, these mutations have been found to disrupt the interaction with the RNA molecule in both cases.
