Helicobacter pylori (H. pylori), ilk olarak 1983 yılında kronik aktif gastritli hastaların gastrik mukoza biyopsi dokusundan izole edilen spiral mikroanaerobik gram-negatif bakteriyel bir patojendir. H. pylori enfeksiyonu kronik gastrit, ülser, gastrik lenfoma ve gastrik kanser ile ilişkilidir. Günümüzde H. pylori patojenini tespit etmek için kullanılan yöntemler genellikle zaman alıcıdır, uzmanlık gerektirir ve en az iki yöntemin bir arada kullanılmasını gerektirir. PCR (Polimeraz Zincir Reaksiyonu) dışında kullanılan 13C-üre nefes testi ve dışkı antijen testi gibi yöntemlerin doğruluğu düşüktür. Son yıllarda yapılan çalışmalarda mide rahatsızlıkları yaşayan insanların mide mikrobiyotasında Clostridium türü bakterilerin bol miktarda bulunduğu ve mide kanserine neden olabilecek metabolitler ürettiği belirlenmiştir. DNA tabanlı biyosensörler yüksek duyarlılıkları ve seçicilikleri nedeniyle büyük ilgi görmektedir. DNA tabanlı biyosensörler genellikle hedef analitin (örneğin, belirli bir DNA dizisi, RNA dizini veya protein) sensör yüzeyine bağlı tamamlayıcı bir DNA probuna bağlandığı DNA hibridizasyon ilkesine dayanır. Karbon kuantum noktaları (CQDs), çapı 10 nm'den küçük olan nanomalzeme ailesinin bir üyesidir. Özellikle, CQD'lar kararlı fotolüminesans, uyarlanabilir yüzey kimyası, dikkate değer biyouyumluluk, düşük toksisite ve çevre dostu bir yapı dahil olmak üzere belirgin fizikokimyasal özellikler gösterir. CQD'lar biyolojik görüntüleme, optik sensörler, güneş pilleri, ilaç dağıtımı vb. gibi birçok alanda kullanılır. Tez kapsamında, mide kanseriyle ilişkili olan H. pylori ve Clostridium bakterilerine ait DNA dizileri kullanılarak karbon kuantum nokta temelli floresans ve elektrokimyasal nanobiyosensörler geliştirilmiştir. Floresans tabanlı biyosensörde N-katkılanmış karbon kuantum noktalar, mikrodalga yöntemi ile sitrik asit veya malik asit ile etilendiamin kullanılarak sentezlenmiştir. Sentezlenen CQD'ların fotofiziksel ve fotokimyasal özellikleri UV-Vis, floresans spektroskopisi; fiziksel özellikleri FT-IR, SEM, TEM, XRD spektroskopisi teknikleri ile araştırılmıştır. Karbon kuantum noktalarının yüzeyi, tek sarmallı DNA (ssDNA) ile konjuge edilmiştir. Etidyum bromür, çift sarmallı DNA'nın yapısına interkalasyon ile yerleştiğinde floresans ışımasını arttıran spesifik bir boyadır. Farklı dalga boylarındaki emisyon veren CQD'larin floresans emisyonları, ortama ilave edilen etidyum bromür tarafından elektron transfer süreçleri ile sönümlenmektedir. Daha sonra, bu sisteme tamamlayıcı ssDNA eklendiğinde, kırmızı emisyonlu etidyum bromür, güçlü bir şekilde hibritleşmiş çift sarmallı DNA ile etkileşime girmektedir. Böylece, etidyum bromürün kırmızı emisyonlu floresans şiddeti artırırken CQD'lerin mavi emisyonunu azaltarak oranlı bir nanosensör sistemi geliştirilmiştir. Elektrokimyasal tabanlı biyosensörde ise Fe katkılı karbon kuantum noktalar ile modifiye edilen elektrotlarda DNA hibridizasyonu metilen mavisi redoks sinyalleri ve empedans ölçümleri ile doğrulanmış, biyosensör hem yüksek hassasiyet hem de özgüllük göstermiştir. Elektrokimyasal biyosensörün tespit limitleri H. pylori için 14,96 pmol, C. perfringens için 16,67 pmol olarak hesaplanmıştır. Elde edilen sonuçlar, bu iki farklı biyosensör yaklaşımının hedef DNA tespiti için güvenilir, seçici ve duyarlı platformlar sunduğunu ortaya koymaktadır.
Helicobacter pylori (H. pylori) is a spiral microanaerobic gram-negative bacterial pathogen that was firstly isolated in 1983 from gastric mucosa biopsy tissue of patients with chronic active gastritis. H. pylori infection is associated with chronic gastritis, ulcers, gastric lymphoma, and gastric cancer. The methods used today to detect the H. pylori pathogen are generally time-consuming, require expertise, and require the use of at least two methods together. Methods used other than PCR (Polymerase Chain Reaction), such as the 13C-urea breath test and stool antigen test, have low accuracy. Recent studies have shown that the gastric microbiota of individuals with gastrointestinal disorders contains an abundance of Clostridium species, which are capable of producing metabolites that may contribute to the development of gastric cancer. DNA-based biosensors have attracted great attention due to their high sensitivity and selectivity. DNA-based biosensors often rely on the principle of DNA hybridization, where the target analyte (e.g., a specific DNA sequence, RNA, or protein) binds to a complementary DNA probe attached to the sensor surface. Carbon quantum dots (CQDs) are a member of the nanomaterial family with a diameter of less than 10 nm. Notably, CQDs display distinctive physicochemical properties, including stable photoluminescence, adaptable surface chemistry, remarkable biocompatibility, low toxicity, and an environmentally friendly nature. CQDs are used in a lot of areas, such as bioimaging, optical sensors, solar cells, drug delivery, etc. In scope of thesis, fluorescence- and electrochemistry-based nanosensors utilizing CQDs were developed for the detection of DNA sequences specific to gastric cancer-associated H. pylori and Clostridium bacteria. The fluorescence-based biosensor employed N-doped carbon quantum dots synthesized via a microwave-assisted method using citric acid or malic acid with ethylenediamine. Photophysical and photochemical properties of the synthesized CQDs were investigated by UV-Vis, fluorescence spectroscopy; physical properties were investigated by FT-IR, SEM, TEM, XRD spectroscopy techniques. The surface of the synthesized carbon quantum dots was conjugated with single-stranded DNA (ssDNA). Ethidium bromide is a specific dye that increases the fluorescence when intercalated into the structure of double-stranded DNA. The fluorescence emissions of CQDs emitting different wavelengths are quenched by the electron transfer processes by ethidium bromide added to the medium. Then, when complementary ssDNA is added to this system, the red-emitting ethidium bromide interacts strongly with the hybridized double-stranded DNA. Thus, a proportional nanosensor system was developed by increasing the red emission fluorescence intensity of ethidium bromide while decreasing the blue emission of CQDs. In the electrochemical biosensor system, Fe-doped CQDs were used to modify electrode surfaces, where DNA hybridization was monitored through methylene blue redox signals and impedance measurements. The biosensor demonstrated high sensitivity and selectivity, with detection limits calculated as 14.96 pmol for H. pylori and 16.67 pmol for C. perfringens. The results indicate that both biosensor approaches provide reliable, selective, and sensitive platforms for target DNA detection.
